My bottom layer of hair is much straighter than the top (the hair closest to my neck is almost completely straight). It's normally not that noticeable, because of the length of my layers, and the fact that my hair is curlier at the ends than at the roots. Basically that means that my top layer ends right about the point where my bottom layer starts to curl, so you don't normally see any of the looser wave underneath.
From what you've described, it sounds like you would be better off with longer layers (ie, a shorter distance between the layers), and maybe less layers, depending on how many you have.
