The good or bad thing about baseball is that you can have so many different settings. You can do weekly lineups or daily. You can do head to head or total points (rotisserie). You can use one or both Leagues (NL/AL or MLB).
So you do have options. Free Yahoo again can offer you these choices.
5x5 is probably the simplest. Use stat categories like HR, SB, AVG, R, RBI for hitting and W, K, S, ERA, WHIP for pitching. This is the basic set up and should be easy enough to have a few resources to use in getting the best players for your team. In a roto league you each get "ranked" in a particular category and get 1-10 points (10 being highest in a 10 team league) in each category. It is constantly updated over the course of the season. 100 points is a perfect score.
We actually did an autodraft & it turned out rather well...here were some of the settings...

3x3 like Wile's is not bad except it leaves out complete facets of the game like speed and relief pitchers which just makes me
Stolen Base (SB), Home Runs (HR), Runs batted in (RBI), Runs (R)
Wins (W), Saves (S), Strike Outs (K), Earned Runs Allowed (ERA)
4x4 with at least coverage.
I'm not sure this board is going to draw enough interest. I would have liked to watch like I did with the football one.
