I also have the towels from the automotive section. My hair hated them though. Made my frizz much worse when I used them. I use an old tshirt these days and that seems to work very well for me.

It could be sebborheic dermatitis. Try using Head and Shoulders for a week or two and see if that helps to loosen up and get rid of the flakes.
